is there a way to run a bunch of update SQL statements inside of Spryker after the migration has already run? Or do I have to run the SQL script manually?

I'll recommend to create the job to be consumed by the scheduler by adding those SQL updates and configure it so that it can be consumed in small chunck-size and not overload your project. Actually, maybe first you can test in your local to catch any possible data error so you can manage easily for a solution 🙂.
